I want to know which anime, in your opinion of course, has the best story? An anime that really connects with the audience.

Objectively Interpreted Parameter × Subjectively Interpreted Parameter =

When I hear "best story" I start thinking objectively of what shows the most deft craftsmanship.
When I hear "that connects with the audience" I think of emotional, subjective associations.

To the first, I'd say things like Berserk, Death Note, Neon Genesis Evangelion, Ghost in the Shell, Mahou Shoujo Madoka Magica, Kara no Kyoukai, Serial Experiments Lain, Texhnolyze, and Jin-Roh: The Wolf Brigade.

To the second, I'd say things like Wolf Children, Kyousougiga, Moribito: Guardian of the Spirit, Haibane Renmei, Eden of the East, The Melancholy of Suzumiya Haruhi, Black Lagoon, and Tengen Toppa Gurren Lagann.

The first list is of cold iron. It's analytical and deliberate.
The second list is of hot iron. It's emotional and resonating.

Not sure which interpretation you intended.

personally love studio ghibli films.

the drawing is really finely detailed, especially the backgrounds and everything in Howl's bedroom (look at how the pillow is drawn to the smallest detail).

I rewatched Howl's Moving Castle last night, and I still get that magical feeling of being entranced in a totally different world and environment. The realistic and unique characters, the exceptional dialogues and meaningful storylines.

It's truly a work of art, and being an art appreciator, I really enjoy watching Studio Ghibli films.

Fullmetal Alchemist comes to mind for both categories. Also One Piece.
Rurouni Kenshin comes to mind for one that really connects with the audience, and so does Steins;Gate. Monster is also one that offers a great story, but the audience has to be the attentive kind.
