Any good anime that has a really good story?

Good story and a good connection with the viewer? Those two don't usually mix for what I like to watch, but they do on occasion.

A Certain Scientific Railgun might be one.
Maybe even Glass Mask might work for that as well.
Edit - Perhaps Spice and Wolf
And maybe Fractale?

But I agree with the two above who said Sound of the Sky.

Good story and that connects with the audience...

What particular audience are you talking about?

There are so many genre of anime that is written with a particular audience in mind.
What anime title might work for me may not for another even though the story is good.

For example...

Well for the adult analytical part in me , I would go with Psycho Pass but some of my friends cant handle this show
.
For the sports enthusiast in me , I would go for current Yowamushi Pedal, Ace of Diamond but some of my friends are not into sports.
These are well written titles that may be a "good story" to me , may not to another.

You are asking a very broad subjective question and so you will end up with a wide range of answers.

In terms of full-scale, high-level, intellectual and awesome stories which are sure to leave an impact on you, I'd say Fullmetal Alchemist: Brotherhood and Death Note.

In terms of emotional, relatable stories I'd say The Melancholy of Haruhi Suzumiya and Angel Beats!, both of which are very engaging, heart-warming (and simultaneously breaking in the case of the latter...) which will leave you thinking. Having said that, Haruhi is surprisingly intellectual and delves into a lot of interesting philosophical themes, especially the original light novels.

Of course there's loads more, but these are my personal favourites

I'm sure Strike Witches's plot also deserves a mention... Although if we're going down that line, we can't leave High School of the Dead out.

I'd probably go with Eureka Seven. Original series not the new AO one.

The story is very good and builds over 50 episodes keeping you gripped by feeding you just the right amount of the plot at once while still holding on to most mysteries until the vary end. The characters are really likeable and easy to connect with. The world they live in is interesting and the history is quite compelling. It also has a wonderful musical score and some exciting action scenes.

It's something i have not quite found since in an anime to have the experience i did with this one.

Most of my other choices have pretty much been mentioned but i will throw Ergo Proxy in there if you wanted something a bit more mature with a decent storyline and character development.

death note has a good story.

if you like romance, then junjou romantica has a great story (if you don't mind yaoi)

Can't forget Chihayafuru and Puella Magi Madoka Magica. There are so many more too. Clannad, High School of the Dead, Angel Beats, Witchblade, Burst Angel, Claymore, Strike Witches, Nagi no Asukara, and Rin: Daughters of Mnemosyne, just to name a few.

For me It has to be Clannad and After Story and as some of my fellow Otaku brothers and sisters have said Sora no woto is an interesting series. Also Kimi ni Todoke was amazing.
