I watched Code Geass quite recently and it was hands down the most intense thing I've ever watched. Death Note's plot twists can't compare to it (in a sense).
Also both seasons of Clannad.

CRAP SORRY, I forgot to mention how bloody great Space Brothers is when connecting with the audiences and giving a good laugh (seriously). No weak and dense emo-haired protagonists in the centre of a harem of equally dense girls, no stupid "fan-service" or incest. Plot isn't on full-pace but it adds to the appeal

Berserk as an anime, I would also put on that emotional level. The story itself is well crafted, and I love it. Really, lots of anime with great story exists, the question is "what great stories do you want to watch right now?"

I see what you mean; I was just going by how the story alone resonated with me is all. This is definitely not saying the stuff on the second list shows worse craftsmanship than those on the first, so my wording there was less than ideal.

It's more like the first list is colder on an emotional scale, and the second list is warmer. Or something.

There are quite a few shows with great stories but if I had to pick a few it would be the following: Baccano!, Monster and The Big O. All three of these shows wowed me with their story alone. Other shows often impress with character development, action, humor or other aspects but these three really caught me up in their story.

Baccano! has a wonderfully involved story, which is actually three distinct stories (Rolling Bootlegs, Grand Punk Railroad and Drugs & The Dominos) told from multiple perspectives and all woven together. The fact that this was done and it still managed to weave such an interesting tale that all felt like they climaxed at the same time still blows my mind.

Monster was a true epic in the anime world. 24 hours of one of the most brilliantly crafted serial killer shows I have ever seen. The story is very well paced and manages to keep what is essentially the same thing interesting for a very long time.

The Big O is an interesting beast, as for a while it seems to be largely episodic. The show starts out as a sort of "mech of the week" show where each week, Roger takes on a new mech with The Big O. Come the second half of the show, all the characters that were introduced and pieces of the world that were revealed come together to make The Big O have one of the most brilliantly mind boggling endings I have ever seen.
