Anything with the name "Key Visual Arts" is bound to have some sad songs in it.

And more than the song itself, it's the atmosphere when it's played, the subtle adjustments made to fit the mood, and its timing that make it a "sad song".
For example, in Bakemonogatari, the 2nd op (Mayoi's), Kaerimichi, is one of the more upbeat and cheerful songs in the series, yet in Monogatari Series Second, that same song caused tears to fall all over the world when it played during Mayoi Hachikuji's "disappearance".
That's pretty much what Key does too, except their songs are usually sad overall- so the impact is much greater.
It's also why the sad songs more often tend to be played in the background or as insert songs, rather than as openings and endings (generally). It's for that reason that I don't consider the majority of Naruto's songs to be sad songs- in that sense.

...sorry, didn't mean to discuss the topic- but to be honest, the saddest song I've ever heard was [dear]You, from Higurashi no Naku Koro ni. (Thanks).

Yeah...Key and KyoAni is good for that. Make the OST really depressing and blur the animation so it makes my eyes start watering from having to squint all the time. But im not falling for it! Plus have Lia sing the OP and ED, that's a must.

Anyway, really sad songs I've heard...
There is Natsu no Niwa from Kamisama Dolls. That song is great and fit the mood of the events from that episode.
Shiki had some really sad songs as well.
Also, the songs in Red Garden, particularly Ai~Wazuka na Omoide.
Lillium from Elfen Lied of course...
Si Deus Me Relinquit from Kuroshitsuji.

I recently finished Gankutsuou and that had some sad songs in it.

"Grief and Sorrow" from Naruto

anything by Yuki Kajiura can be a real tear-jerker, but all his music is so very beautiful

i have 267 songs in my "emotional osts" list, majority of those are anime, i think they're all equally sad and beautiful, i cannot pick just one

the obvious ones like the entire clannad OST and my most precious treasure from angel beats.

but also things like:

ED 2-let it out from fma: brotherhood(can't help but tear up a little every time I hear it )

aozora from air

shukumei and the main theme from fairy tail
