Sherlock Holmes - simply the best character ever created in fiction.

Natalia Romanova - if psychological manipulation is the subject, she's pretty much the best of the best.

I'd have to add Shougo from Psycho Pass, Akiyama Shinichi from Liar Game, Izaya is alright from Durarara, Level E's Prince was kinda good but his wife is better apparently (forgot her name) and Beatrice who was annoying but props to her too. They aren't that manipulative but noticeably so.
