This topic can take many forms. But here I am talking about mangas that are not that popular or criminally under appreciated.

For me, that would have to be Shamo. Absolutely love the MC. He's a complete scumbag but I just can't stop reading it.

This may just be me, but I feel Hunter x Hunter is a little under-appreciated. It's probably one of the most incredible series out there and I find it strange that there aren't as many people that are into it as there are the more popular series.

Of course I say this about Air Gear too. Air Gear and Hunter x Hunter aren't a perfect mainstream shonen battle manga that most anyone can understand/get into, but the way they're written and their level of genius is beyond scope, and I feel a lot more people would enjoy them if they actually knew about them. They're two of my favorite series and I feel they're both really under appreciated, at least from what I've seen.

Hunter X hunter has been sitting in my queue for months, but I can never seem to start it. I'll give it a shot some time.

Onepunch-Man
Imagine a webcomic written by a brilliant writer, and redrawn into a manga, by a really talented artist. You get:
-Overpowered MC who feels bored in his life because he can't find a good opponent to fight with and because he only beats them with One punch.
-Pure Comedy gold, seriousness, heartwarming and over the top awesomeness!
-Not to mention great characters!
If you ask me, this manga beats almost every battle manga by a long shot. Notice that I said ALMOST, because nothing can be perfect.
It's just that good, it might not be your cup of tea in the beginning. But once you see the epicness that is Onepunch-man, you'll know that this deserves to be more popular outside of Japan.
But that's just me, I'm crazy for this manga and it's not just because of the story, but its godlike artwork.

I think everybody should know about Akumetsu and Shuumatsu no Laughter. They're so darn good and interesting. :u
I really wish Shuumatsu no Laughter wasn't so short, though. ;-;

And I had forgotten about Shamo! I think I started reading it when I first got into manga, but for some reason I didn't continue it. I did the same thing with Akumetsu the first time I tried it but my manga tastes were different back then, so I'm gonna try Shamo again. o:

A great manga that's little-known that comes to mind is World Embryo by Moriyama Daisuke. It's... well, it's a lot of things. Seinen, tragedy, drama, horror... with a little action to keep things interesting.

Hm, hard call...but I go with Ares. It's technically not a manga but a Korean manhwa. It had a fantasy setting (modelled loosely on the Roman Empire), an at first battle-manga-ish main character, and apparent super-powers, but what it was really about is war.

I also wish Uchuu Kyoudai and Vinland Saga were more popular, but those are hardly unknown.

Hooooly crap is this manga obscure!

Originally starting off as a Korean manga made in Japan, it went way under the radar when it was translated in English.

Also, Kuro is mai waifu.

Shounen: Yanki-kun to Megane-chan .... just skip the ending or something but the character development in this manga rivals that of FMA

Shoujo: Gokusen... well may be a josei but still. Really funny, even read it twice.

notable: Gekkan Shoujo Nozaki-kun; absolutely hilarious. Was gonna say this for the shounen genre, but it's a shounen that pokes fun at shoujo so unless you're a shoujo reader some of it MAY not be as funny (idk for sure). Though i gotta say... had me laughing more than Gintama, Tonari no Seki-kun, and Daily Lives of Highschool Boys. Actually it kind of reminds me of Daily Lives, making fun of a popular genre in a high-school setting.

i started reading that one because it's the same mangaka as Chrno Crusade. i liked it for sure, but i'm glad it's coming to an end.

Kyou Kara Ore Wa

It started in 1988 and ended in 1997 with 366 chapters and while it may be old the action and comedy are the best

Even though it's new to CR manga Koe No Katachi (A Silent Voice) is a fantastic manga that is quickly becoming one of my favorites.

There is another one I read a long time ago. Unfortunately I have forgotten the title, but it was about a girl who creates an imaginary cell phone in her head and finds that with it she is able to talk to others. It was only a few chapters long but it had a deeply touching story. If the stories sounds familiar, let me know the title so I can add it again to my collection.
