I just marathoned Steins;gate and Madoka. In terms of happy beginnings and dark endings, I'm reminded of Evangelion and Berserk.

What other Animes have that? I'm asking because I want to watch them.

Higurashi no Naku Koro Ni does this. Repeatedly. I'd highly recommend it if you're looking for an anime with dark themes. Other notable examples include Gosick and Mawaru Penguindrum, though the transition in those two isn't so jarring.

And of course there's School Days...

Every episode of Detective Conan. Starts out with some happy comedy, ends with someone dead and someone in jail.

I felt really empty insde after watching School Days...

I'll give Higurashi a try. The art style looks similar to Madoka with the cra*py-moe look lol. Jarring transitions are exactly what I'm looking for. Something that makes you go WTF.

Higurashi is jarring the first time, but you get used to it pretty quickly. The thing is, it follows a 5 episode pattern of Happy/Comedy -> Mystery -> Gruesome End. After the first time, it's not jarring at all anymore, in fact the gore is so over the top splatter that you start to laugh at it. Also, so you don't get discouraged, there is an actual plot to Higurashi, it's just not revealed until season 2.

Madoka Magica (anything by Gen Urobuchi will be dark)
Higurashi (duh!)
Guilty Crown
Negima! (Well, sort of. This is the original series, which is more fanservicey than the manga)
Akame ga Kill (Not out yet, but based on the manga, it will probably fit that mold when it comes to the end.)

Shin Sekai Yori might be up your alley.

I'll confirm that Higurashi no Naku Koro Ni is a must watch. Wish I could say the same thing about the Umineko no Naku Koro Ni anime, but its incomplete and doesn't live up to its source material. Not that its completely horrible mind you, but its a shell of what it needs to be for you to even get what you are watching. It might be worth checking out for you though as all of the no Naku Koro Ni works by 07th expansion are intentionally contrasted heavily by the serious and the goofy, which works pretty good imo as it allows you to connect and care about characters a lot more when things go downhill.

Negima! didn't really have a dark ending. The anime ended on a transition between arcs, it poorly interpreted pretty much JUST the romcom portions of the early manga and then a bit of when it started to become more shonen action. Also I would hardly say it is more fanservice than the manga. The manga went quite a bit further than the anime in what it showed.

I honestly would not recommend the Negima! anime to anyone. It's one of those series where I'd just say read the manga from the start, the anime does no justice to the series.

It does get a genre shift though. It starts off like 70% Love Hina and 30% Harry Potter. Then it goes to about 40% Love Hina 60% Hunter x Hunter.

Shin Sekai Yori might fit the bill. It starts out with kids in a rustic, turn-of-century style middle school classroom. The innocence fades after a few episodes.

Gotta second Chrno Crusade. Back when I was getting whole series sight-unseen, I got that one. I was not pleased.

Possibly also Koi Kaze. It starts kind of cute and even sweet, and it ends stab yourself in the heart depressing.
