I'm in the middle of watching anime.

So I'll do a more good post later.

BUT

Psycho-Pass hands down.

On a slightly lighter? side....Kino's Journey.

Mirai Nikki/Future Diary! ( My favorite)

Texhnolyze (the darkest and most psychological anime I have ever seen!)

and I second Psycho Pass!

Gatchaman Crowds; It presents a specific and cogent philosophy.

It has a lot of action and a lot of fan service. But pretty much everything in it is based upon some psychological or philosophical examination. I personally really enjoyed it, it has one of the best anime endings in my opinion.

'Welcome to the NHK' is one anime that comes to my mind when talking about something philisophical or psychological. It shows you how people end up becoming how they are be they NEET, mysogonist, someone who can't trust no one in their life, a stalker who searches for someone that they can be useful to. It's not a total downer though as it pokes fun at some of the ways the characters try to fix themselves despite totally failing at it.

Philosophical stories are my absolute favorite and you can find these types of elements in nearly every good show in my opinon, but I think I saw the most in these shows.

Higurashi no Naku Koro ni - a dark and horrific show which explores the morality of the things we do and attempts to define right and wrong. One of my personal favorite shows where the plot is shrouded in mystery. Btw this show is pretty gruesome at times.
Kyousou Giga - omg i love this show, It explores a lot of the ideas found in Buddhism like how our emotions/thoughts can effect our universe.
Steins;gate - Deals with aspects of the mind and the idea that humans are temporal creatures.

Mahou Shoujo Madoka★Magica - a magical girl show deconstructuon. One of those role reversal stories where humans are more or less controlled by an outside force portrayed as evil because they take advantage of the natural world.
Shin Seki Yori This show is one of the most Philosophical/socio-political shows I've watched and explores what might happen if humans developed physic powers. If you haven't already guessed the whole world went to hell and thats where this story starts from. Really intriguing series

I liked Kino's Journey. It was very slow in terms of pacing (no real action, other than a few scenes) and the colors were very muted, all of which gave it a cerebral feeling.

Does Humanity Has Declined count?

I have this anime and never did get around to the last vol. Now I'll have to watch it again just to see the ending. I bought this years ago along with Mermaid Forest.

Anyway, Ergo Proxy comes to mind, and I do agree Psycho Pass. Let's not forget Paranoia Agent and Death Note.

There's no actual philosophy there, just 'deep sounding stuff'.

Edit: If you're trolling me, I don't wanna hear about it ><
