Debatable. Having a lot of girls doesn't equate to a harem series.
Animenewsnetwork.com lists it as a harem. On top of that the VN (I think it was based off a VN) was a harem game. The alternate reality episodes also kinda likened it to a Harem making us consider what may have happened if he had fallen in love with another girl. But I can see where you are coming from, I would have never called it a Harem before seeing listen as such on ANN. To each their own.

You have some really good points there. I guess it matters what the individual would label as a Harem. It has been a long time since I have watched Clannad, but the more I think about it the more I want to label it, very loosely, as a Harem. Regardless of whether or not it is one, the anime it self is still great and is probably one of the better told stories in the medium.
