Hmmm... there are a bunch of series I classify as 'not very viewed but highly critically acclaimed' which would be stuff like Mushishi and Natsume's Book of Friends. Personally I don't consider those 'unknown' as they seem to have a presence in the form of critical acclaim.... its just that few people seem interested in watching them.

As for some unknowns... Ben-to has been mentioned and I frigging love Ben-to, for an older one I'd say Those Who Hunt Elves (admittedly its been nearly a decade since I saw it so I can't say how well its aged), there's also Baka and Test, Busou Renkin (its by the same guy that did Ruroni Kenshin...), Nichijou, Koihime Musou....pft couldn't say that with a straight face.

Everything I've seen is familiar, so it's hard for me to tell what's well known -- I know them all well. Anyway, after a perusal of my MAL account, here goes:

Revolutionary Girl Utena -- Classic, amazing ending, potent symbolism. You'll like it if you liked Mawaru Penguindrum. And for that matter:
Mawaru Penguindrum -- Symbolism, art, thematic excellence, character depth. See above.
Aoi Bungaku -- Anime version of 6 classics in Japanese literature. Awesome adaptation.
Arakawa Under The Bridge -- Funny, great characters, typical SHAFT strangeness.
Redline -- Stylish as fuck, amazing animation, an utter visual trip. Not too deep though -- an awesome adrenaline rush.
Natsuyuki Rendevous -- If I remember correctly, it made it to last year's 2012 Battle, so it wasn't too unpopular. But if I remember correctly it didn't seem like a lot of people had seen it. We have a severe lack of good Josei in anime, and this one was a beauty, albeit with a lot of flaws.
Haibane Renmei -- fairly well known, but rarely seen. It bears mentioning -- see it.
Planetes -- Great characters, intriguing story, heartfelt interactions.
Rahxephon -- Like a more enjoyable, generally more interesting, more philosophically sound, less infuriating, but slightly less brilliant version of Evangelion.
SoulTaker -- Cheesy at times, but generally interesting, although tough to sit through at times.
Angel's Egg -- It's basically 95% symbolism. Hard to grasp, difficult to watch, but a good payoff if you're paying attention.

This is very true, and a very good thing. Still dislike that those good series slip through the cracks though.
