Just to largely reiterate what has been said by others; there isn't anything inherently wrong with Mary Sues/Gary Stus/self-insertion characters but it is more of an issue with how they are written. There are definitely characters of this type that work within their given context and are not bad characters and then... oh then they are those that just are bad. The un-named protagonist from Amnesia is one of the more extreme examples. She was offensively bland.

Yeah, she was.

I think two things are at work here. I'll caveat this by saying I've never played the game so I'm inferring the following, but in the game she would be playable character. In the game, she's meant to be (almost) a non-entity since it is you the player that are meant to discover the mystery of the world.

The anime adaptation failed miserably to flesh out her character in the first few episodes that I watched. Instead, she was much like I expect she would be in the game. That makes for an uninteresting anime, imo. Even if the character is a Mary Sue/Gary Stu, the character has to be fleshed out enough to support the narrative.
