Funimation's website is an afterthought to them and the layout shows that.

When I was using CR I liked the video player and selection of anime more. My experiences with Funimation haven't been too great and I don't really care for dubs.

Funimation:
-Site Layout is bad
-Community is not as fun as here
-Don't feel it has as much range
+Does get some good titles CR doesn't (E.G Tokyo ESP) But you can watch them free on there
+Never had problems with lagg

CR:
+Love the layout-Easy to use
+Forums are buzzing and community is awesome
+Loads and loads of anime
+Cheap price!
+Available on different platforms (However some need updating)
-I get lagg TOO much, so that is annoying

Funimation's site is still a pain to navigate. Though it is getting somewhat better.

The app still sucks though. Seriously, paying $10 for an app and then needing a sub to still get all content lol Crunchyroll has spoiled me

Um, I use both. Funimation is a pain, but they have some great shows like Black Lagoon and Stein's Gate. I really wish that they had an iTV app, so I could watch shows without draining my phone's batteries, but I can deal. The one that really drives me nuts is The Anime Network (TAN). Their interface is practically unusable even on the computer. Nothing like watching a show just to have the Tide commercial at the bottom of the page override the show's audio and then play in a loop, even when the show is playing full screen. My gripe with CR and Funi is that I wish they put more effort into getting older titles in their catalog. TAN has a lot of those, but their tech sucks.

Edit: The forums here are also better, for the most part.

2nd Edit: Funi has Dubs of most of their shows, so if you like your anime in English...

I use FUNi's Roku app. Didn't cost me the $10.

I never even considered Funimation, but CR has all the anime I want and I'm already a member. An important (for me), huge advantage CR has is the PS3 app, which is easy to use.

I like to use both, to be honest.

I use Crunchyroll when I'm on my computer and PS3 to watch stuff, chat, and get some news articles (especially when it comes to the announcements to see who's streaming what).

I use Funimation whenever I go On Demand on my TV, use Hulu (I guess it's a technical use since I watch Funimation anime on there), use Netflix (same as Hulu), or am interested in a box set.

I grew up with Funimation and discovered Crunchyroll three or four years ago and ended up loving it as much as Funimation, so my loyalty is divided between the two of them equally.
