Inu X Boku SS was one for me. I didn't quite care for Ririchiyo and Mike, but I really liked Sorinozuka, Nobara, and Kagerou ("Everything is either an S or M!"). I also wish the anime would follow the manga and get another season.

Naruto and Bleach were ones as well. I like the other characters more than I like Naruto, Sasuke, and Ichigo.

Shugo Chara, I like Ikuto and Tadase. Amu is cute, but sometimes she grates my nerve a bit.

I think some of you don't know what the difference is between main and side characters. Most of you are still naming main characters, just not the lead.

For me, it's Monster: I didn't hate Tenma, but I didn't find him particularly compelling, either. But he interacts with a steady stream of fascinating and complex characters, most of whom don't stick around very long. And it's those people, and their stories, that made the show great.

I watch Tokyo Mew Mew because of Zakuro, Mint, Pudding, and Ryou. Ichigo is okay even if she can be kind of irritating at times, Masaya is kind of boring to me, and Lettuce is fine.

Waiting in the Summer - Its been years since I watched this one, but I remember really disliking the MC along with his love interest. The minor characters are probably what got me to finish the series.

Kuroko's Basketball - It's not so much that I dislike Tetsuya and Taiga, I just find the other characters to be more interesting. Specifically, the GoM and their teammates. Heck, The MCs aren't even my favorite on their own team.

Dusk Maiden of Amnesia - Hated the MC. A lot. Definitely struggled to finish this series.

Tough call. There's quiet a few anime where i like the secondary characters. Though to be fair, if it's not for main cast, i probably not watch it.

Gundam 00 comes to mind, although the two characters become main by the second season. They start off as comical relief but end up being a serious consequence/action of the events of the main characters.
