Well, let's start from the beginning. Mind you I haven't actually read the Manga, but I should be able to clear it up.

To start with, Le Fruit de la Grisaia was originally a Visual Novel. In this there were routes for each of the five main girls, and each one was self contained, had a decent amount of romance, and either ended in a typical BAD END or involved a rather happy story that effectively wrapped up most of the main problems the female character in particular was suffering from.

Then stuff happened and two visual novels were released in the next two years. The first was The Labyrinth of Grisaia, which acted both as a prequel story (explaining some more things about the characters and especially delving into Yuuji's past with his master) and as a setup for a main plotline of an overarching story that would involve pretty much all characters introduced, addressed and mentioned thus far. After that came The Eden of Grisaia, a sequel to the original that wrapped up the main plot mentioned in Labyrinth.

However this created a bit of a problem. The storyline of Eden (and Labyrinth as well I assume, I haven't read these two) required that the personal issues of all five girls be resolved, but without the romance. So as such a 'Golden Route' was created in which each issue was addressed in turn without Yuuji falling for any of the girls.

Which leads us to the Manga and anime. As far as I can see at the moment both the anime and the manga are gearing themselves towards the Golden Route (it is the most logical after all). However they are telling the stories in different orders. I believe the Manga is addressing each story in order of where they break off from the common route of the VN. Meaning Makina is first, followed by Amane, Sachi, and then either Michiru or Sasaki. The Anime is taking a different route with the characters, starting with Michiru. However aside from that I don't expect there to be much difference between the two, baring scenes being omitted, added, or the like.

Wouldn't go that far, I haven't even finished the first VN yet (gotta finish Sasaki and then do Makina). However it is on its way to being one of my favorite VNs at the moment.

Kinda hard to say. Amane's route so far has been my favorite since, well, it's a story that'd make an angel howl. Aside from that I'd say Michiru is probably my favorite, though i get the feeling I'll end up liking Makina the most.

But no matter what, Chiziru Tachibana is best girl.

Well most of it ends up getting retconned in Labyrinth and Eden anyways. Pretty much every flash-forward event gets the axe.

No, no, not that. Pretty much all the romance gets retconned in Labyrinth and Eden. So as a result most of the final scenes don't occur, since they're lovey-dovey.

ret·con
ˈretkän/
noun
1.
(in a film, television series, or other fictional work) a piece of new information that imposes a different interpretation on previously described events, typically used to facilitate a dramatic plot shift or account for an inconsistency.
"we're given a retcon for Wilf's absence from Donna's wedding in ‘The Runaway Bride’: he had Spanish Flu"
verb
1.
revise (an aspect of a fictional work) retrospectively, typically by introducing a piece of new information that imposes a different interpretation on previously described events.
"I think fans get more upset when characters act blatantly out of established type, or when things get retconned"

Pretty much that. Since The Fruit of Grisaia was originally written as a stand alone certain things were decided to happen. When later (probably after its success and amount of popularity) the story was re-written to an extent to incorporate a larger main story line that is explained and revealed in Labyrinth of Grisaia and Eden of Grisaia. As such certain events in the Fruit of Grisaia had to be removed in order for this to occur.
