So I'm paying for Manga, getting screwed now that everyone gets to read Manga, but I also have to deal with ads!?! I just had an ad that took up half my screen and then asked me questions when I tried to close it.

I wasn't going to answer this, but really it deserves an answer.
The reason is very simple. It's how they maintain the servers and staff to keep this site running. I work for a newspaper company (Two in fact) and one of them has an entirely free local paper.. they literally provide the entire service on add revenue alone.
You get paid on most ads per number of people who see them, or number of independent clicks on them per day... It adds up fast and it can mean a lot of the funding is covered on your business.
This of course reduces overhead costs, and if you're smart as a company you can pass that on to your users in lower rates and fees... anyway I hope it helps.

paid customers shouldn't have to deal with ads, since they are already paying for the service.

Paid customers shouldn't, but how many people who are unpaid do they cover for? I did not pay myself, honestly I couldn't afford to or I would. Unfortunately... a lot of it burns back down to greed also... Takes a certain amount of money to keep a company running the rest, ,quite likely is padding people's pockets.
My second boss is told his business model is all wrong.. the CEO of that company makes 50,000 a year.. because he'd rather pay his workers.. but... a lot of CEO's and staff only have eyes on that million dollar home, or that millionaire bracket..
I never want to be that rich.. I've had friend s who were, it's not as 'nice' as it sounds...

did you switch back to the Anime subscription from an all-access subscription? OR are you a manga subscription only?
if the first is true, then maybe that's the difference between all access and anime members now (besides the slim pickings of K/J-drama).
if the second is true, then maybe you're no longer a "member/subscriber" due to the phasing out of manga membership (though since you still have your crown/star mark only the first should be possible).

if it's neither of those, then maybe no one is going to have ad-free manga.... which would stink, especially if they're pop-up ads.

EDIT: I read the latest Space Brothers chapter and the latest Seven Deadly Sins chapter, so unless it only happens with premium locked chapters only (the latest were available to everyone, and I didn't read any marked with the premium crown.) then it either was a glitch/bug or happens only after reading a certain number of chapters. Note that I'm a Anime Subscription member, so the first scenario mentioned above could tentatively be tossed out...

2ND EDIT: Just checking, but you were logged in, right?

I've moved this over to manga support. Since you are a premium member you should not be seeing ads (when logged in).

Usually when people report stuff like this it's because they, unknowingly, have some kind of adware installed. Posting a screenshot of what you are seeing may help someone diagnose the problem.

If you are really quite certain this is an ad being served up by Crunchyroll, then you should report it directly to Customer Support using the Contact Us form. Attaching a screenshot would be useful if you do that.
