I wanna see a show, a moe show with moe girls, you konw what I'm talking about...

but instead of a typical jolly slice of life show, something that puts each of the characters in miserable positions. A dark, bleak, unfair world that puts them in utter sorrow with only each other to rely on to keep from just going mad.

This could be a supernatural thing like Rozen Maiden, where the dolls are given a cruel destiny by their creator. Cross Ange isn't a moe show, but it's another example, this time it's a discriminatory world. Or maybe the character could have an awful physical disability.Or perhaps insanity, or abuse from others. Or perhaps they're victims of genuine torture. Higurashi would be a good example, not for the gore that's in it, but for the dark and horrible situation the characters are in

Basically, instead of "cute girls doing cute things", make it "Cute girls doing hopeless, depressing, and desperate things."

I can think of a couple but only on Funi/Hulu:

Selector (infected/selected) WIOXSS

A Certain (Magical/Scientific) (Index/Railgun) There's some happy stuff, but a lot of it is pretty dark.

I don't know if any of these are exactly what you are looking for, but there are several shows that are about cute girls with very dark pasts, including

Gosick
Myself; Yourself
ef: Tale of Memories/Melodies
Monogatari series (although I don't know if this really counts as moe, for the most part)
Kotoura-san
Dusk Maiden of Amnesia

And then, of course, there is School Days: I'm assuming that you've already seen or rejected this, but it bears mentioning.

The monogatari series is the only one I haven't seen yet

Gakkou Gurashi

It won't air until the summer. But ,having read it, it is a genuinely depressing series.
"Cute girls doing hopeless, depressing, and desperate things." might as well be the tagline for the show.

Yuki Yuna is a hero was good and in the style you're looking for. Galilei Donna kind of is. It's about 3 dysfunctional sisters against the World.

Yup, listen to our friend here, they got it bang on with Naku Koro, first episode is all "Yay moe girls!". By the end of it, you haven't blinked and wonder where you went wrong.

Also, Madoka Magika but thats an easy answer I'm sure you already knew the answer to.
