I honestly think that Brotherhood is better overall in terms of characterization and story, not surprising as it is a direct adaption from the original story. That being said, I honestly liked some of the 2005 version's ideas better. The homunculi were more interesting villains, and the story was darker and the ending felt more meaningful. Its not as good, but it was one of the things that got me back into anime, (is that a good thing?) so I still really like it.

This is an understatement!

I thought that this discussion was over, I mean Brotherhood stopped airing, what, five years ago? If you do care about this topic, you can still find a lot of discussions on that since the internet has no bounds so I am not interested in getting into this discussion again. In short: Neither one is better. They do however compliment each other for a great Anime experience as they both seem to have their strong points where the other tends to fail. So just watch both, but start with the original, it makes more sense that way.

It depends on whether you read the manga first or not. Brotherhood is basically a love letter to manga fans who were dissatisfied with the first series. However, that meant than many of the scenes that were in the manga that made it into the first series were either removed or severely abbreviated in Brotherhood (the mining town episode is a very brief flashback late in the series), which might cause some confusion for fans who watch Brotherhood first.

I like both series, the 2003 series was good but the only downfall was the ending in my opinion and that's the only thing. The only thing wrong with brotherhood in my opinion was that they skipped over a few episodes that should of been in, like for example the train ride and the mining town. For the most part both are amazing.

I don't see why there needs to be a choice or favorite. I love FMA just as much as FMA:B because they each tell differing entertaining stories and develop/introduce different characters. So my answer would be 'both'.
