oooo one that i watched fairly recently (and as luck would have it i found it by using the random button) Uchouten Kazoku (The Eccentric Family). I went in not knowing what to expect at all, but after having finished it, it is definitely in my top ten favorites. It does a spectacular job of presenting each of the characters, and the animation and backgrounds are all beautiful. It's nothing 'blow you out of the water' incredible, but it really is a perfectly nice little show, and i'm sure anyone could watch it and enjoy it quite a bit. Definitely a Feel Good show
Another one to add to this is actually Humanity Has Declined.
This one is definitely on the, uh, stranger side... I mean i enjoyed it thoroughly (It actually has my favorite ending song) but it tends to mess with your head a bit, But i appreciate its use of sarcastic/dark humor immensely. Though this show doesn't really have a solid plot (along the same lines as space dandy) the show has more freedom as to what they can do in each episode(s). I found myself surprised quite a few times while watching this one and its definitely up there on my list

I've still got to see both of these >.<

I recommend Level-E and Time of Eve, really don't know why they aren't more popular.

I really like say I love you but personally I prefer my little monster, I was trying to mix the genres in there so that's why it wasn't mentioned although most prefer say I love you, it's kind of like sekai ichi and junjou everyone prefers junjou but sekaiichi is my personal favorite.

I haven't watched My Little monster yet, its deffinately on my list though.
I also havent seen those other two, but I might use them as my first forray into BL, I do love comedy.

If you're okay with an especially goofy comedy check out Sabagebu, it's one of my all-time favorite comedies.

I tell everyone about "Another", which I think is one of the best ghost scary stories ever, and "Dusk Maiden of Amnesia" one of the best not scary ghost stories.

Broken Blade. A Mecha show revolving around a war with school friends on opposite sides. Just overall well done in my opinion, and it does not really pull punches like in many animes, it is gritty and fairly believable.

And I agare with Arpieggio of Blue Steel, Takao forever! Only downside is the animation sems a little unnatural, but the battle animation is fairly good. And again, Takao.

Horribly underrated harem that is just amazing. Doesn't reply on fan service often. Actually has a story. Great characters, male lead's a bit of a chuunibyou. Also wonderful animation!

Saying he's a bit of a chuunibyou is kind of an understatement.

Otherwise I would agree. A good harem anime in general but especially for people who might not usually go for harem anime.

Anyways on topic: I have trouble knowing what's really popular or not but I'll ramble off a few of the seemingly less popular ones from my queue that I enjoyed.

Maoyu seems fairly unknown and it's sort of in the same vein as Spice and Wolf.
Chaika the Coffin Princess is pretty entertaining and more or less lighthearted but the ending of the second season is unfortunately pretty abrupt. On a side note the OP and ED for the first season are both pretty good.
Asura Cryin has a bit of a weak main character and the story isn't all that impressive but to it's credit it's unique. Mostly just reminded because much like Chaika I really enjoyed the intro.
Say "I love you" is a good high school romance anime. Has a female tsundere as the main character and the main couple doesn't spend ~10 episodes trying to decide whether to go out or not.
Denki-Gai has a pretty loose storyline but as a result it's easy going and hilarious. No drama and a lot of ridiculous laugh out loud moments.
The comic artist and his assistants is in the same vein. Clip show style with 2-3 ~5 minute segments per episode of general humor.

Honorable mentions:

Great Teacher Onizuka is incredibly popular but since it was only added to Crunchyroll a few months ago you might not be aware of it if you only use this site. It's very good and it's very long so if you haven't watched it you might want to check it out.
Irregular at Magic Highschool is one of those anime where I can't tell if it's popular or not. It's also one of my all time favorites though so I'm gonna recommend it regardless of its popularity.

I would also throw in support for Nyarko and Love Stage (provided you're not offended/turned off by two dudes falling in love).

I didn't actually realize people had posted both of those earlier, but Yup yup both of them are pretty solid. I don't have a particularly wide vocabulary of shows that i've seen but also maybe check out World Conquest: Zvezda Plot? It's one of those shows where there's definitely a bigger story going on beyond what you actually see, but it never takes itself too seriously (it's still a comedy after all). Its got a nice cast of characters, and it gets pretty imaginative at times, and i would think if you enjoy the other two you'd like this one.

I also saw someone mention Denki-Gai and that show is just fantastic honestly haha

--- It's similar to "Is It Wrong to Pick Up Girls In a Dungeon?" Except that the main character has a realistic personality. The action scenes are much more detailed. There is a lot more irony to the comedy and less fanservice. I know I am coming across very cynical but A LOT of shows these days are otaku harems, even if they have an interesting premise. This is not one of those. This was not written to pander a harem to an otaku fanbase. It's more pandering an action/comedy to a Bandai video gamer fanbase.

Dungeon-Name is my Tower of Druaga fix for the Season.

I need these man, they're mah Genre de-preference.

Damn, a lot of great lesser known series have already been listed. I am going to try to list a few new ones without repeating what's already been mentioned. I am a bit drunk though, so this might include a few repeats:

A Dark Rabbit Has Seven Lives: Released in 2011 and not exactly unpopular, but I think a lot of people still miss out on this series. Strong supernatural elements and a very enjoyable series. It helps that all the characters are way too cute for their own good.
http://www.crunchyroll.com/a-dark-rabbit-has-seven-lives

Astarotte's Toy: Cute, sweet, and interesting. Highly recommended.
http://www.crunchyroll.com/astarottes-toy

Blue Spring Ride: This was a really cute love story and a great romance anime. It was pretty popular, but there was a lot going on when this series aired, so I think some people glossed over it.
http://www.crunchyroll.com/blue-spring-ride

Brynhildr in the Darkness: What an awesome series this was. I loved it. I really loved it. Lab made witches struggling for their lives and one human stupid enough to risk his life to help them see tomorrow. It wasn't perfect, but it was a great watch.
http://www.crunchyroll.com/brynhildr-in-the-darkness

Demon King Daimao: This is a very popular series but something that a lot of recent anime converts miss. Definitely worth a watch, and CR has it!
http://www.crunchyroll.com/demon-king-daimao

Dog and Scissors: A gorgeous flat chested sadist with black hair and red eyes with an interest in scissors and a boy who gets turned into a cute and fluffy little dog. It wasn't a perfect series, but it was a great watch and really entertaining.
http://www.crunchyroll.com/dog-scissors

Gargantia on the Verderous Planet: Pretty sure this series was massively popular but it deserves a mention. I won't provide a description. Just watch it and enjoy everything the series has to offer.
http://www.crunchyroll.com/gargantia-on-the-verdurous-planet

Invaders of the Rokujyoma!?: This is an excellent series that took a few episodes to get going. But it turned to one of the few harem animes released recently that I really enjoyed. It is a great watch, and definitely one of the more underrated series here on CR.
http://www.crunchyroll.com/invaders-of-the-rokujyoma

Is the Order a Rabbit?: I don't remember much about this series, but I gave it a high rating when I added it to my list and I do remember bits and pieces of the series being super cute and intriguing. It's definitely worth a watch, and I don't think you'll be disappointed if moe is your thing.
http://www.crunchyroll.com/is-the-order-a-rabbit

Kobato: This series was really cute and heartwarming, but didn't pull any punches while it proceeded to beat the feels out of me. One of the better series of this genre that I have seen, and I don't think it's received much attention here on CR.
http://www.crunchyroll.com/kobato

Kyousougiga: I know this has been mentioned at least twice now, but I want to mention it again. It was good. Really good. Great even. Great as in a solid 10/10 and one of my all time favorites. Marathon it now and enjoy the antics of Koto and the rest of the cast.
http://www.crunchyroll.com/kyousougiga

Little Witch Academia: This show packed more entertainment into one episode than some shows manage in 12 (e.g. Good Luck Ninomiya-Kun). It's absolutely excellent and I wish we could see more. This show was something different and something very special.
http://www.crunchyroll.com/little-witch-academia

Mizu no Kotoba: This will take ten minutes of your life and you definitely won't regret it. You should also watch Time of Eve (which was MASSIVELY successful and an incredible series) while you have a few minutes to spare. Both series are excellent, entertaining, and thought provoking.
http://www.crunchyroll.com/mizu-no-kotoba
http://www.crunchyroll.com/time-of-eve

Moyashimon: So here's a surprise. I've been putting this post together based on the number of ratings and episode votes. This series is the lowest of everything I have mentioned so far. Only 14 reviews total. That's a bit of a surprise. Episode votes are more normal, but I thought this series was way more popular. So with that, Moyashimon has earned a spot in the post. This was a great ag series that was funny and entertaining with surprisingly reasonably emphasis on the family farm and growers pride aspects of ag. It was still made by city folk, but it was a good watch, even from my biased and semi-critical perspective.
http://www.crunchyroll.com/moyashimon

Nanana's Buried Treasure: Another great watch that doesn't seem to have caught the attention of most. Weird. You should watch it. Because it is excellent.
http://www.crunchyroll.com/nananas-buried-treasure

I think I'll save the last half of my list for another day. I need to get back to my C3 marathon and dive into the series I picked up from this thread. Thanks for making it OP. CR really has an incredible amount of anime. It seems like my watch list only keeps growing no matter how many series I watch.
