Case Closed is probably the most famous; it's a long-running child-detective series. CR has the last 30 or so episodes, and counting as more are shown. (If you want the first 700+, you'll have to go elsewhere; I think Funimation has them?)

Sherlock Hound is about what it sounds like, and is on CR.

Dusk Maiden of Amnesia has a mystery component to it, but that's downplayed a bit in the anime version.

The only other few detective or mystery shows I'm really aware of (Gosick, Hyouka, Persona 4, Ghost Hunt) aren't here.

I know they have Cased Close. There is also something called Cuticle Detective Inaba. I think The File of Young Kindachi Returns is one too (not sure), Sherlock Hound (if you don't mind the character being a dog), Karasuma Kyoko no Jikenbo (well it's cop related), The Mythical Detective Loki. Those are all the ones I can think of. There is probably more, not sure.

Young Kindaichi Case Files Returns is a fantastic mystery series with the feel of Case Closed/Detective Conan. It's actually a sequel to an animated series that lasted quite some time. Season 2 of Returns has been announced for this year too. It's one of the few shows that has been just as successful whether in Manga, anime or live-action Japanese drama. It's like a cross between Hardy Boys/Nancy Drew and Sherlock Holmes/Charlie Chan mysteries. Each mystery usually lasts 2-4 episodes with an occasional single episode story just to show the relationships of the main cast the story. It's one of the series I keep hoping Crunchyroll will pick up the backlog of both animated and live.

I definitely agree with mnmike and CrayMeganeChan's choices of Case Closed and Dusk-maiden of Amnesia also. Both are fun shows.
