Great anime, loved it back then, still love it now. But I have to say, some of the theories they have going on don't make a whole lot of sense.

Yes biggest problem here is how people always create energy out of nothing, obviously this is a violation of out laws of physics, while you could say you know it's a different universe and the same laws don't apply bla bla bla. But it doesn't make much sense in the anime's universe either. So these guys can just clap their hands and say, raise 10 tones of mass 10 meters off the ground, creating gravitational potential energy out of nothing. So theoretically, they can have a giant water wheel connected to a generator, and just have an alchemist move the water around and around to create free electricity? Is power and energy worth nothing in this universe? I mean even "knowledge" is worth something and you need to pay a price, but energy is just free?

This is of course not just limited to lifting things. The fire alchemist guy, Roy Mustang, he somehow creates combustible gas out of nothing, the lore says he increases oxygen content but first of all, moving the oxygen around requires energy and again he's creating energy out of nothing. Then you realize that just having pure oxygen doesn't make a fire, you need fuel and oxidizer, so what's his fuel? I can only imagine that he take the water in the atmosphere and separate them back into hydrogen and oxygen, but that's chemical energy created out of nothing.

Edward himself, other than lifting things, also creates polearms out of the ground. But then there aren't enough iron or any metal with just a thin surface layer of material, so how does he do it? Well only explanation would be he turns those atoms into iron atoms with nuclear reactions, creating nuclear energy out of nothing. But then if he can do that he wouldn't be limited by any material constraints, or maybe he's just limited by the amount of nuclear energy he can create or take away out of nothing.

And then there's the guy from the first episode, cooling and heating water out of nothing. That's an awful lot of thermal energy you're manipulating, without anything given or taken in exchange bro. I know he's got the stone but nobody seems surprised that he could do this only indicates that this is something he could do without the stone.

Honestly, that's not really my biggest problem with the lore, it's FMA and it's cool so I can let that go. However, this next one is a lot more concerning. So they establish that only these special people can transmutate without circles, but then when you watch the story, everybody can effectively do that, and the process is stupid easy, you just draw dem circles on your body and you never have to draw them again. Ok, so why doesn't everyone just do that? Why doesn't Roy just tattoo his circle on his hand, and then use a normal lighter? why does he have to waste military budget by getting these exotic fabrics for his glove? And can't Alphose just engrave all kinds of circles on his armor, inside and out, and be able to do all kinds of transmutations without even clapping his hands?

Actually, speaking of clapping hands, how come Edward can clap his automail hand? I mean that's not part of his body, how does that work? If clapping anything works, can't he just clap the ground? Or just slap his shoulder?
And speaking of Alphose, why doesn't he take another piece of solid steel and cover up his blood seal! I mean it's just blood! and how did they manage to wash off that girl's blood stain without washing off his blood seal!?

They do talk about the energy issue. I forget the actual details but they believe that they are harnessing underground volcanic energy. In actuality though they are using the energy that father has cultivated from slaughtering millions of people.

As far as the who can and who can't use alchemy, there is a bit of a spiritual explanation to that having to do with the door.
