I saw it just recently so I dunno how popular it was when it was airing, but I LOVE Samurai Flamenco. Like, top 3 anime of all time for me, and from what I've read online it seems to have gotten pretty mixed reviews. I know a lot of people were unhappy with the twists, but personally I loved the ride. I loved the characters. I loved the wackiness. It was insane. It's the series that I'll always carry a torch for.

^ i thought of samurai flamenco but honestly though i loved goto and the samurai guy the show was a little wacky for me

Mushishi
Mononoke
Natsume Yuujinchou
Gingitsune
Barakamon
Hoozuki no Reitetsu

most of these are fairly calm, slice-of-life anime which don't typically attract a bigger audience

The Legend of the Legendary Heroes really deserved a sequel in my opinion. I think it gets written off by a lot of people because of its name and poor choice of a first episode when there's really a lot of interesting things going on in it. It really is kind of like Game of Thrones turned shounen/seinen.

Definitely underrated. I own two sets of it actually.

Monster is another one that comes to mind in terms of popularity (loved by those who have seen it). Ergo Proxy is generally forgotten which is a shame given its interesting setting. Rainbow, Gungrave, Gankutsuou, One Outs, Pandora Hearts (still hoping for a BD release), and Princess Princess are also all quite good, but rarely mentioned.

Natsume Yuujinchou. A pleasant surprise for me. I binge watched the whole series in a little over a week and enjoyed it so much.

I love it too.
The openings and endings were awesome, the animation, the characters, and those damn PLOT TWISTS! I loved them all.
I watched it while it was airing, and it was funny to see that some people were dropping it because they didn't like the plot twists Only the people who liked Samumenco from the beginning stayed till the end.
For me it got better and better.

Nobunaga the fool. The anime was super enjoyable and enteraining but nobody watched it and those who did didn't like it for some reason.

Yes! Save that I don't know Gingitsune or Barakamon. The first three are some of my top favorites.

Honestly for me it would probably have to be House of the Five Leaves. It's such a good but short anime.

Kobato.

For a CLAMP series, it really went under the radar. One of my favorite series.

Well, eh, I quite liked Jyu-Oh-Sei for its mix of fantasy and sci-fi elements. It also has the bittersweet ending that I like to see.

Was Zetsuen No Tempest popular? First half of that was especially good, I thought.
