So I have watched a few anime over the last year or so and I have noticed one trend in particular... Red eyes spell bad things. It seems like any group of characters with red eyes meets some sort of misfortune ie: the Uchiha clan (Naruto), the Ishibalan (FMA), The red eyed clan form hunter x hunter (I forgot there name)... All meet with almost complete extermination. So whats up with red eyes?

No word yet, but I hope they will make another season once a few more volumes are out.

The picture is from Sword Oratoria, retelling that scene from Aiz's point of view.

She really is attracted to him, strongly, but far too Dandere to understand her own feelings, much less express them. Aiz levels up to 6 later that night and is so depressed by Bell running away from her that she barely reacts to the news. A huge change in character. Up till now she's been completely consumed by becoming stronger.

Sword Oratoria keeps getting more and more interesting after each chapter. I've read somewhere that maybe during December they will announce something (could be false rumor tho). But I agree with ya, they might get serious again after a few more volumes of the LN are out.

OP regarding the color red, it sure looks something out of the ordinary so maybe it's a way to distinguish some characters. Also the color red can represent hatred, anger, warning or death. It can symbolize death because red is the color of blood. Maybe that's why people with red eyes are unlucky and experience misfortune.

The Uchiha clan and their red eyes could be connected with hatred as I mentioned above. Consider reading this page http://naruto.wikia.com/wiki/Curse_of_Hatred

I remember reading somewhere online that red eyes meant the character had hidden power.

Or maybe that was blue hair.

I could be full of crap, but I've heard Rei allegedly suffers from a kind of albinism. I don't think Anno ever said that, but it's a well-held fan theory since she's especially pale.

I've always been partial to Mistress 9's red eyes...

Does it have something to do with how albinism in old Japanese culture including red eyes spells youkais?

Don't forget Kagerou Project/Mekakucity Actors! Most of the main characters have or obtain red eyes, and the circumstances accompanying them are not pleasant.

Though they come with neat powers, which is cool.

characters with red eyes aren't necessarily bad guys.

but for the most part, yes... have you never heard the expression "seeing red"?

In response to OP: I think red is a colour that has just gained negative connotations with power / destruction over the years. If you wanted to be shocking, what's the most unnatural and energizing colour you could give a character's eyes? Red. It's cliche now, but I'm sure at some point it wasn't. Just google "colour red meaning" and the first thing that pops up:

Red. Red is the color of fire and blood, so it is associated with energy, war, danger, strength, power, determination as well as passion, desire, and love. Red is a very emotionally intense color. It enhances human metabolism, increases respiration rate, and raises blood pressure.
