Owari no Seraph. They left a lot of stuff out and the art they did with the wing in the manga is better than the one in the anime.
No doubt Twin Star Exorcists.
Black Cat (The anime was a waste of $20 because it was designed for freaking kids)

Tokyo Ghoul
Deadman Wonderland
Erased
Blue Exorcist

Tokyo Ghoul is the worst offender on my list, no doubt. The anime of Erased has had some things cut out and altered from its original material which made the story worse than it actually is, although the manga has less pleasant artwork in my opinion. Thankfully, there are some series which are as good as their original material, such as Assassination Classroom.

The anime leaves out a TON of stuff that's in the manga

Kiss x Sis' anime was dreadful, but I can't recommend the hilarity of the manga version enough.

The manga is almost always better than the anime--exception given to those that follow each other too close to discern and the rare anime that is better in anything but graphical appeal.

I don't read that much Manga, but I'd say Bleach.

Never seen an Anime that had so many fillers.

I think manga is better than anime because they go into detail with everything. Only thing I like about animes are the soundtracks. Is nice to put a voice on the characters

Mine would be:

-Any long Shonen (Because their anime counter part are always full of useless filler and bad animation)

-Berserk (Because of obvious reasons)

-Great Teacher Onizuka (The anime just didnt felt the same when i watched it)

-Fullmetal Alchemist (No, not looking at the 2003, but Brotherhood, YES! THE VERSION SUPPOSED TO FOLLOW THE MANGA!!! Brotherhood is such a rushed mess in the beggining, thank god it got better after the first 1/4. As for the 2003 version, i prefer it to Brotherhood because it offers something different and i prefer when they do something different rather then rush it, speaking of...)

-Akame ga kill (Because looking back, the ending is probably going to be the same, but the anime is rushed the ending so much, while in the manga, they had the time to flesh out things more. But hey, Its akame Ga Kill, you either love it or hate it, if you hated the anime, dont bother with the manga)

The beginning of bother hood was rushed because most people at the time saw the origal or read the manga and the origal just had come out so what's the point of wasting time on something that had just been animated?

Berserk and Gantz.

Especially Berserk, for anyone who's seen the anime/the movies, the old anime is good, yes, the new one is certainly not.

However, despite the old one being good, Berserk manga is guaranteed to be one of the best manga's you could ever read, to the point where the old anime can not even compare. The art is incredible, probably the best art I have ever seen. The story is great, and has little to no plot holes, and there are no useless filler or things that don't matter. Also, there's no Mary Sue protagonist/character.

Seriously, there are so many cool characters and the emotional struggles within the series is something in which you feel its intensity as you read it, especially if you're into gore and etc.

There are a few that come to mind, but the one that frustrated me the most was Spice and Wolf.

Naruto, the anime would be better than the manga if it was not saturated with hundreds of episodes of fillers.
Dragon Ball both anime and manga were equally good minus Garlic Jr. Dragon Ball feels like two different shows between the Funimation dub and japanese dub. Both are equally good too
Toriko, anime was a disaster, too much censorship, and changed the plot right during the cooking festival.

From what I've read...

Pandora Hearts (anime original ending that kind of works but, oddly enough, doesn't compare to the 15 volumes of manga that come after the anime ends)

Nausicaa (no contest. The movie is literally a prologue. It's a good starting point but there's so much more to the story)

Tokyo Ghoul (everyone knows this)

Basara (again, the anime barely adapts anything. The show makes the series seem way more dated).

Nabari no ou (not a stellar series but the manga goes by faster and has a much better ending).

There might be another thread for this, but series for which I think anime is better than the manga include hxh 2011, owari no seraph (backgrounds + music=improvement), attack on titan, bungou stray dogs, natsume yuujinchou & mushishi (more immersive)
