From what I've read, there's no difference in content (though there is a YouTube video that compares the graphics), so go with whatever system you prefer. However, in case you don't know, you need the New 3DS to play it on the Nintendo portable system, since the 3DS / 3DSXL can't handle it.

Personally, whenever a game is released on both home and portable console, if there is no difference in content, I always go for the home console.

The core game is the same, but there is the amiibo functionality added to the New Nintendo 3DS version. Aside from that, not much else. Keep in mind, the original Nintendo Wii version of the game for North America is one of the most desirable games for the system, and used copies average in the price range of $75-$90 most commonly, unlike the New Nintendo 3DS version which is $40 for the game itself, but if you don't have a New Nintendo 3DS system you'll have to purchase one of those as well, which is about $200 plus tax.

Haven't played the 3DS version but I'd get the console version. Its cool to look at. Plus the Wii and nunchuck work well with the game. Its more expensive but you can sell it for what you paid for it.
