I'll agree with both of those. Alexander Anderson was also pretty badass. He's not really a villain, but more of a nemesis.

Anyway, Eve from Parasite Eve is probably my childhood favorite.

One of my favorites would be Sherlock's nemesis, Professor Moriarty.
I have many though from literature to animation and movies. It takes a great villain to make a great story!
