Oh I hate seeing a lot of things in anime. Most people have summed up one of them which is underdeveloped characters, but anyway, let's start the list.
-Anime that have great concepts but don't do anything with them. If you come up with something creative and original but don't do anything with it why even add it? An example is Oreshura. The main MC is introduced as hating romance for a good reason but by the end this doesn't even come up once, and turns into a stereotypical harem. I liked it but that kinda irked me.
-Anime that do well throughout the series then end in a terribad way. Whether it be completely out of nowhere or built up then incredibly rushed it pisses me off. An example is Charlotte. Interesting premise, pacing well if not slightly rushed, then straight out of left field we're hit with a completely rushed ending that could've been expanded to a couple more episode but finished in one instead. I loved Charlotte but that ending man.
-Anime that have characters that are unlikeable but just because they're a main character you have to go through it. Main characters usually have to be likable or else the entire anime is a pain to watch. If they're way too insufferable in a bad way or incredibly dense and annoying it's hard for me to watch an anime when a character I really hate appears in every episode of a 12 episode anime just because. An example is the infamous School Days. Do I even need to explain myself with this one? Makoto is an asshole, enough said.
I could go on for a long time but this wall of text is probably enough. Some other things I hate which I won't go into detail with are things like cliffhangers, needless fanservice, and unpleasant art styles.

I'm sick of single cour BS shows. There isn't any time to flesh anything out so you end up with all those poorly developed cliche characters everybody hates. Whether its a harem, rom com, or action 13 eps just isn't enough most of the time so everything ends up being a rehash. Honestly I'd rather have less shows that went on for longer. I'm not saying they should change the cour format, I just wish we'd see more shows come back and less new shows that are the exact same thing. Unfortunately most shows that have long runs are typical shonen clones.

Excessively overreacting tsunderes
MC's with the amazing ability to have groping and panty accidents with every girl he meets or one girl over and over and over and over
Quality shows getting canned
Excessive censoring, I realize you gotta hide things but light streaks that cover 20% of the screen just to hide a nipple are ridiculous but I'm not gonna go out and buy the blu-ray either. Slap a mature rating on it and show it like it is.
Shows that just. . .won't. . .end. . . cough cough naruto cough
Recap episodes for single cour shows. . . Just make the series an episode shorter if you can get the work done right.
Long filler arcs. If the show is on the manga's heels then rest the show. Or at least make the fillers have some quality.
3 girl comedy trope
Clueless MC's. I'm okay if the MC is a super beta, but seriously they don't have to be dumb as a brick.

Yeah I totally agree with the episode lengths, sometimes they try to hard to make it 12 episodes... Great post man seriously \(^ヮ^)/

8.) Whenever a series tries to make fun of a trope or cliche and ends up doing said trope or cliche....

What I hate in anime:

--if this is an otome anime, please give the MC some personality, not just 'she's a damsel in distress and all the men wanna fuck her while ladies wanna be her'. Give me someone with a personality or someone who develops, like Yona, Yui(Kamigami) or Haruhi(Ouran)

--12 episodes and halfway thru we still don't know the plot.

-MC is attracted to the aggressive and violent Tsundere, while being oblivious to their childhood friend's affection.
-A character (usually a guy) gets beaten up and it's played for laughs
-Misunderstandings that could be resolved in five minutes if the characters would just talk and listen to each other

When a shojo ends and the main characters haven't confessed to eachother. So infuriating.
The fact that the childhood friend always loses.
Filler episodes.
When they add pointless characters.
Boring ass trope that the bad guy is always a little stronger, then the protagonist gets beat, trains for 1 or 2 episodes then wins.
Way too much fanservice.

Not exclusive to anime but I really hate stories that:
- don't have a point (this excludes stories where the point is that things are pointless)
- the main characters do not develop in any meaningful way (though this can be off-set if there is sufficient depth to their character i nthe first place)
- and smug, self-aware characters who make ridiculous assumptions and snide comments that are supposed to pass as comedy (Haruhi is my one exception to this hate and I still haven't figured out why).

Other things that can annoy include excessive and lame fan-service, extended battle sequences (anything longer than one episode is too long no matter how awesome your visuals are), repetition of back flashes as if we didn't get the point the first time, lengthy recaps at the start of episodes, and any character with a high pitched voice talking for too long.
