Hmmm.. two choices for me.

First, Sound Euphonium just because I loved it so much and would love to see the story from the first season continue in general. (Yes, it's getting a season 2 but, as I've said in other threads, I'd be pleasantly shocked if it actually continued the story they told in season 1)

Second would be Shirobako. Not only did it set up such great characters but it gave them such a clear future world to inhabit. Unlike many anime, they wouldn't have to just manufacture something or pull something out of their ass to keep it going. There are still very clear stories to be told in that universe yet it doesn't seem at this point like they are going to tell any of them.

I'm not sure about Shirobako but Sound Euphonium has been confirmed for a second season. It's airing this october I think.

Mysterious Girlfriend X

I felt the same way until I read the manga. It topped off the series well, I felt satisfied with it.

Crunchyroll has the manga in its catalog, but its only for premium users

Right now, I'd like more from Angel Beats. For only a 13 episode run, you can get very attached to the characters. The ending was the best plausible ending, but still bittersweet. I would think it would be hard to continue the story from where it ended, I just didn't want it to end.

Something that I want to do better, would be the Sword Art Online series...I really liked the first arc, and have watched all the episodes, and will continue to do so, but I'd like the show to get the same feel as when they were learning to live life while still trying to clear Aincrad.

Blue Exorcist, it was so hyped up as the best show of the season and in hindsight, it was bad. I was really enjoying it until they destroyed the ending. If they handled the ending better it could have turned out much better. They tried to tackle way too much and even by episode 20 I really couldn't see a possible way for them to end the show without leaving several things open or rushing so bad it would ruin the series. They opted for the latter and rushed the ending.
