FMA 03. Don't care with Brotherhood fans say, go fuck yourself. Also ... somewhat Neon Genesis Evangelion, even if a lot of its rip offs have better animation now. Oh! I'm watching Revolutionary Girl Utena right now ... it's great, and it's soooo weird even for anime, and it's characters and music are sooo good I can't help but feel it aged well. Especially because the art style is like ... surrealist.

How old do they have to be to have 'aged'? I mean, I liked Patlabor, Dominion Tank Police, Gunsmith Cats... Dragon Half. I think they're just as high quality today as they were a few decades ago.

We're talking 15 to 25 years with anime in the 90's, and I think it's reasonable to consider that some of those may have aged well, while others haven't.

Agreed, 90's seems perfectly fine for aged - also the great time when we had Saturday Anime on the Sci-Fi channel.

Given that metric, I'd go for shows like:
Akira - twisted, dark, you have to watch it a few times and still not get it all, but wow, some great animation
Record of Lodoss War - classic D&D adventure turned into an anime. What's not to love?
El Hazard - time travel to save the world to time travel to ...
Fatal Fury: The Motion Picture (well, any of the Fatal Fury movies, really)

Of course, big problem is finding any of those these days...

The original Tenchi Muyo (the OAVs) holds up, IMO.

Pity the same can't be said for Tenchi In Tokyo.
