I'd say it's just that animation studios are still trying to figure out how to use it properly and gain experience with it. Its the same with when studios started transitioning over to digital art. You look at some of the earliest stuff when the technique was first being used and it is very unimpressive compared to the very traditional 100% hand-drawn and colored stuff. Now though the progress can be seen in shows like Kabaneri which is just a visual masterpiece. CGI has had notable progress with inanimate objects like vehicles and environment. Of course the technology is only going to get better and more efficient as well.

The wall that CGI animators seem to have hit now is translating 2D character designs to a 3D format. Berserk I think was not the right target for CGI at this time. CGI anime characters can work out if the character's design also lacks heavy detail and is of the more generic anime character look (rounded face, less visible nose, more solid hair designs). Unfortunately, Kentaro Miura's very detailed style of art means that when they adapt it to 2D it goes straight into uncanny valley because they can't capture all the details without making the character look stiff and lifeless. Least that's how I see it.

I still really enjoyed shows like Ajin and Knights of Sidonia, even though i would have preferred them in 2d animation, they were still great shows thanks to their stories and characters, not just how it looked.
Even anime made in 2d that has bad animation can still be an amazing show overall, like welcome the the nhk for example.
I feel like the only case where cg ruins a show is in the new Berserk anime,since the few 2d scenes they have look so much better than the rest of the cg in the show.
