So I'm an Australian customer and have been watching Drifters this season. I logged in today to watch the latest episode and suddenly I get the message "Sorry, due to licensing limitations, videos are unavailable in your region".
What happened? I've been able to watch all of the episodes up until now. Is it something to do with the Funimation + Crunchyroll partnership thing?

Yep, it definitely was. Have watched every episode on Crunchyroll up until now.

Drifters was never licensed for Australia by Crunchyroll. Kind of weird that was available .

It was never available in Australia on Crunchyroll. You must have used a proxy (knowingly or unknowingly) to circumvent the region lock.

As others have stated, it isn't a case of something being taken away from you, but you having access to something you were not supposed to. The territories for the series per the original announcement:

USA, Canada, United Kingdom, Ireland, South Africa, Iceland, Sweden, Norway, Denmark, and Netherlands.

Drifters is a nbc Universal show so only gets a straight to DVD release in Australia by Universal pictures Australia in 2-3 years time. As they don't use internet streaming for some reason.
All shows published by nbc Universal on crunchyroll are region blocked in Australia. So if you have watched anything by them you have bypassed region restrictions.

I didn't mention any VPN. My theory was that Roxsan's location was initially mis-identified by the IP geolocation database CR uses, and and was later corrected when this was updated. It has certainly happened before, and has resulted both in people being unable to access shows they should be able to and being able to access ones they shouldn't for a time. As Roxsan had already lost access, however, there was no way to confirm this, so I saw little point in mentioning it. If the message had been "Hey, I can watch Drifters, but just noticed it wasn't listed for Australia", it would have at that point been very easy to confirm, as the contact page shows the detected country.

The problem is primarily caused due to the limited amount of IPv4 addresses available, which results in the some blocks being sold and shifted from their original country to another one.

As I pointed out NBC Universal shows are region blocked due to the Australian distributor not liking streaming services. Since Universal Australia is a arm of NBC Universal they can say block Australia and New Zealand for international streaming etc. Not a lot for CR do about that.
If it was a IP error or whatever CR fixed it you can't expect them not to.
I never saw it listed so was either only for a few days or a IP error etc.

Any shows that are blocked are normally due to Madman having the show on animelab/straight to home video or Hanabee having it on there now defunct streaming service/straight to home video.
