There were parts of the movie The Sixth Day that bothered me a lot.

The movie Surrogates bothered me a lot since people living out fake lives via robot avatars seems like an extremely likely and depressing future.

The book 1984 and the anime Psycho Pass bother me on how much those societies have control over every little aspect of their citizens' lives and with a real life example basically existing (North Korea), it can really leave one wondering how much of a hell living under those conditions would really be like.

I wouldn't say moments in any source in their own right bothered me though. Gore, creepy music or anything like that doesn't really leave me feeling unsettled, it's always philosophical stuff like I posted above that disturb me the most.

Walking Dead issue #100. I literally got sick to my stomach. I was in a sour mood all day after reading that.

The Road (novel) - Two parts really f*cked me up. When they find the baby......

And the basement in the old house. I won't say anymore. I had nightmares because of that damn book. Damn, now I'm gonna have them again.

Offhand, a number of scenes from Fate/Zero comes to mind pretty quick. I might add more stuff later.

I've watched Fate/Zero through twice now, first in Japanese with subtitles and then dubbed, and also made a Saber/Irisviel AMV, so watched some of the scenes again while making that, and the end of that first scene with Caster and Ryūnosuke with the kid always gets me. Now that scene is extremely unsettling. And I agree with you on all of those other scenes that you mentioned as well. On the whole, Fate/Zero has a lot of unsettling scenes in it. I mean, it is written by Gen Urobuchi after all.

If you've seen Narutaru, you probably know what I'm about to say.

Much of the scene was done off-screen, instead portraying shadows and screams. It left a lot to your imagination, and I believe that only served to make it more disturbing. Honestly, that whole arc was pretty unsettling, but I count that particular scene as probably the most disturbing thing I've seen in any medium.

That one manga wherein the guy chooses to be with his rapist rather than the nice guy. It was not only portrayed as romantic, it was supposed to be a 'happy ending'. Not only was that unsettling, it was disgusting as well.

Actually, any scene regarding sexual harassment and child and animal abuse leaves me unsettled.

The "chomp" scene from the visual novel Muv-Luv Alternative. The tone of the game did a complete 180 and was completely unexpected.
