I haven't seen it, but you might take a look at Gingitsune here on CR. As I understand it, it's a slice-of-life set at a small Shinto shrine. Even if it contains fantastical characters/elements, I imagine most of them are rooted in the religion.

Blue Seed has a number of shinto themes, with key references to Susano-o, Kusanagi and Kushinada.
The Dark Myth (a 2 episode horror OVA) - in modern Japan descendents of ancient clans work to revive the dark gods of legend.


Many other shows have shinto shrines with school girls acting as miko - if you see a girl in anime wearing a white haori (kimono top) and bright red hakama (trouser-skirt) it is a safe bet that she is a miko.
Many series also include shinto festival episodes in a similar way to how series include Christmas episodes.

I haven't seen much of Mushi-shi but from what I do remember from teh few episodes I've watched I think it incorporated alot of Shinto mythology and Japanese folklore into it's stories.

As someone mentioned, there are a number of anime that show Shinto festivals: Obon and New Year's being the largest, though many others show grave visits or celebrations of local deities. Anime that have episodes built around such things include:

Usagi Drop (grave visit)
Barakamon (Obon)
Kimi ni Todoke (New Years)
Myself, Yourself (local festival)
Bridge to the Starry Sky (local festival)
Hyouka (local festival)
