As a DBZ fan for most of my life, i've always wondered how exactly Goku is stronger than Vegeta. I remembered that Vegeta was actually classified with his father as one of the only elite warriors of planet Sadala. Goku along with his father were low-class warriors hence why they were infiltration babies. So if Vegeta's innate power is supposedly stronger what in fact does Goku have that Vegeta does not. Going back to DBZ, Vegeta took longer to become SS but in the fight versus the andriods it seems that his base SS was stronger than that of Goku's. Flashing forward to Super, Vegeta again took longer to obtain SS blue but in fights it seemed as if his base was indeed stronger. Has anyone felt this or can anyone shed some light on this?

I'm not really a fan but from what I have seen I would say:

The increased power comes partially from abandoning their Saiyan heritage. The loss of their tails and their super-monkey form appears to break the glass ceiling on their strength. Goku, having lost his tail as a child, has adapted more to this alternate state.

Another aspect is the emphasis that the "human factor" gives added strength - getting stronger for your own sake can take you so far but getting stronger for the sake of someone else means you can exceed your limits. It could be argued that Vegeta only reaches Super Saiyan for the first time after first showing mercy by not killing Gohan on Namek. Goku being raised by humans most of his life is further on the road than Vegeta.

Goku had more challenging opportunities to get stronger. Even when he was a child Goku was being pushed to his limits over and over again. Vegeta's main training partner is a gravity machine, while Goku had special training from King Kai and others. Because of this he learned techniques like the Spirit Bomb, Kaioken and Instant Transmission leaving Vegeta in the dust when it comes to a "clutch" move. But Vegeta learns to blow himself up.

Also the above poster mentioned "human factor" which I think had something to do with it too. Goku threw away his Saiyan side early which kind of "unshackled" him from the idea of a power class with Sayians.

Also being able to train yourself to death then pop back instantly with a senzu bean is something Vegeta didn't have access to early on. Vegeta also hates using them even when he's forced to.
